The poke-carry cart seems like a good choice. No humans inside, only cages with tamed Pokémon for the people who refused to take them with them in the passenger cart or keep them in their pokeballs. Either way, he shouldn't worry, they are in cages and are tamed, not wild, and know how to behave.
Once Roy saw the engine mechanic duck down to inspect one of the metal wheels, he bolted, grabbed the handle of the door, pulled it slightly, and squeezed himself inside before closing it behind him. A little cranking noise but not enough for the mechanic to notice. Roy was finally inside the train. Now all he has to do is find a good place to rest until they reach their destination, which would be the wild unknown for Roy.
The cart was made of metal and not fully illuminated, Roy could see but barely. He could spot various cages, some stacked one on top of the other, while some sat alone. The material said cages were different, some were fancy doggy cages, boxes, others were made with metal bars, and others were made with glass. All of them had a Pokémon in them, either sleeping, trying to sleep, or looking at Roy. The cart was full of them, and there wasn't anywhere to sit down because of it.
Sure, Roy could sit on the cold floor of the cart but with the uncertainty of how long his ride was going to be, it might be better to find a suitable place to relax, especially since he'll have to leave unnoticed as well. Maybe hiding in one of said cages with a Pokémon might be an idea. Hidden and accommodation, only having to share it with a Pokémon who might or might not like him.
